I assume you wish to store a copy of the files "just in case". Is a good idea. I did the same
Yes, you can save you Punch plans (PRO files) or Templates (PTF files), or objects (POB files), etc in a CD or DVD. The only thing you must remember is that you can't open and use a PRO Punch file from a CD or DVD. This means that if you wish to use the file, you must copy the file again to your HD --> Go to your Punch program--> File--> Open
Templates must be copied to C/.../ program files--> Punch (your program) --> Templates--> category

Other tip:
If you use Custom textures or pictures or Custom plants and you change the location of these elements in you HD, you must set these items again
